Ah, reminds me of the time me and Dub tried to make an underwater railway because everyone had their homes scattered on islands across the ocean... Clearing water for glass tunnels was a bit... ugh. My underwater home was even worse x-x Very cool though.
Yeah, under the ocean (below the bottom of the ocean, like, in the stone layer) is definitely the way to go.
An underwater one with possible glass sections every now and then would be really cool.
As for above ground yeah i'd tend to agree with the "visibility" thing.
I agree with Squippit, don't build just underwater, it'll take too long and you'll hate yourself. Its a hassle and it just takes ages to get no where. Either go above water or underground.
Draze's idea of underground but with sections of glass could work. Its something I've done before and it has a nice effect. Less work then purely underwater but you'll still get some underwater views.
If that island Knop' pointed out is available go from there. Less work due to the distance being shorter and you can always made a hub on the island.
I'm of the same mind as Draze and Qotsa - and the island (if unclaimed) would make a nice hub if you wanted to add other routes at a later date.
Squippit and I took a look at the island and it seems deserted so we built a little entrance and example tunnel section to get an idea of sizes and layout. Qatarstar since this is your project you should really be leading things, if you don't like / want what we did just say and we'll break it down, I have dumped a load of stone bricks and stuff in chests so i'll add your name to the signs. There is a warp "spinrail" you can use to get there.

I think underwater in the stone layer is easiest to accomplish with least visual impact. Very few people will say 'that thing spoils the coastline at spawn' this way.
Draze's idea to have glass at points along the tunnel is good - perhaps best to start at each end where people inside the tunnel can look out into the sea as the tunnel descends and rises.
I saw the work you guys (Spin & Squippit) did on the island. Much appreciated - it's a lovely design - I started to continue it down - grabbed my respiration helmet and drank a night vision potion to test where the sea floor is... the topmost gravel is at level 32 roughly - so I'll continue down.

I had an idea that it should be more of a ride than just a way to get to the mesa so including some jumps and hazards, i'm hoping it hits a ravine where maybe we can make one side look destroyed and have the player fall down the ravine only to land on another line which takes you back up to the line you were on, stuff like that, if we are going to make it lets make it fun and since most of the way will be underground lets make an underwater temple that the line goes through like a a ruined underwater glass dome with overgrown trees and plants in and the odd water feature that looks like it might flood.
I also have a really good minecart station system that dispenses minecarts and automatically breaks them at the other end and stores them for use later. Pretty compact also.
Instead of skyrails how about building it as a bridge with support pillars?

Boriseng: A bridge was my first thought - one connected directly to the OinkPiggles great East road and rail - the problem with both skyrails and bridges is fitting into/around the building style of the dock and tall-ship at spawn.
I really worry that some people will say a bridge spoils the view - and I don't want to upset anyone. The general consensus is an underground (under-sea!) tunnel has the least visual impact and is fairly straightforward to construct.
Spin: I love the idea of a dramatic, surprising 'ride' along the way to the mesa. Trouble is - the tunnel needs to cross a "deep ocean" biome which has a gravel layer down at Y=32 - there's not much room for drops/rises if the tunnel is in the stone layer. Maybe another project would be to build a rollercoaster above-and-underground - near a known ravine location?
Maybe make the tunnel underground like a subway tunnel or something.
the plan i had was to tunnel under the water (and boat) while near spawn, and then come back out and on to a bridge once far enough from spawn, this would allow stations to be built to let people off without having to swim upwards and get all wet.
Watch out if you warp to the entrance, I was landscaping the area and found an awesome ravine with mineshafts right below it, could be perfect for that jump thing I was talking about, we can have them fall down the ravine and continue to the mainland. Use spinrail warp to be safe.
Qatar and I put in some work this morning, finishing out the ramp heading down and some of the tunnel up to the glass part (Spawn Station). I never did get to working on the Mesa Station *shrug* Qatar had some questions about the glass tunnel part, and when it should descend below bottom-of-sea level. I also took it upon myself of covering up the rather dangerous Ravine from the surface (sorry, it's still there, just underground if you wanted to use it) >-<
My thoughts were for the glass tunnel to extend a little out into the sea on a bridge and then open into a big glass dome the top of which just comes out of the water. Inside we have old ruins and lots of trees and vines and even a stairway upto to the top, the rails continue to the middle where there is a stright vertical shaft that takes the rider down to a level where the tunnel just goes straight to the mesa side (unless we find something interesting along the way)
Okay I had a little scout in the ravine and it is awesome, once you get down there its two crisscrossing ravines and a mine and some other cool caverns and stuff, so I made a new route which instead of going up will suddenly go into the ravine, things change to wood and torches for a more mine feel and there are two bridges and a jump over lava depending on if you are coming or going.
Both lines meet back up lower down in the proper mines themselves which we can utilize and head further towards the lighthouse and spawn direction.
Huston we have a problem, I was continuing your work and broke through to above the water line so basically the entrance on the mesa side is too close to the sea and it would make some painful digging so as not much had been done I removed the bricks and will move the entrance back say 20 blocks or so.
