Np though i didn't kill it. I gave 'tom' a companion being a cow, but because hostile mobs despawn when players leave the area, when i left, hey guess what! he despawned.
In other words. Panda girl killed tom for logging off
Maybe he caught fire when you opened the lid...

Zombies dont despawn when they are carrying equipment. i'm pretty sure of that...

â– Since Zombies can pick up items, this can make them useful for preventing items from despawning, however the zombie itself will despawn if you walk out of a certain radius, which is approximately 32 blocks for allowed despawn and 128 blocks for instant despawn. A better method that still displays the item in question is to put them into item frames.
Soooo, the moral of the story is, don't befriend a zombie, befriend an item frame. They won't let you down .
lets review the stats:
zombie: can hold 4 armor pieces and an item of choice and displays them by walking around + makes sounds (armor and items may not be retrievable)
item frame: can hold 1 item/armor piece and stays still item always retrievable

As for all that's gone on - remember that Minecraft is very random when it comes to MOB's. So there is a good chance that no-one is to blame.
As far as funerals go, yes in the real world TNT would not be acceptable, however, you're talking about a funeral in Minecraft. Therefore pretty much anything goes ... and in this case, wouldn't you like to send "Tom" off with a big "bang" ... or just a few words that most people will probably forget within a few hours???
